Mega Man Volnutt is the game's playable character. Mega Man Volnutt is a "Digger", a person in charge of investigating ruins from a flooded Earth. During his journey with his friends, their ship crashes in Kattelox Island, where Mega Man decides to confront pirates who are attacking it to obtain the its hidden treasure. As an action roleplaying game, Mega Man Legends's gameplay is very different from the ones of the original series despite sharing a few elements.

The player takes on the role of Golgo 13 (also known as Duke Togo), an assassin whose objective is to destroy the leader of the Drek group. On the way, Golgo 13 must pass through several areas, including East Berlin, Athens, and Alexander Island, which is located off the coast of Antarctica. It is necessary to navigate several mazes in order to win, but one maze is a fake base with no way out. The mazes account for a large amount of the frustration players encounter with this game. The instruction manual contains maps for the mazes.

Lupin, Jigen, and Goemon are at their Manhattan hideout plotting their next caper, when suddenly a large masked man bursts in. The man is escorted by a woman who proceeds to tell Lupin and the others that Fujiko has been kidnapped and is being held prisoner at one of the skyscrapers downtown. In order to get her back they must find the fountain of youth. When the two leave, Lupin decides to go and rescue Fujiko himself and sets off to save her. When arrives he discovers that the building is crawling with police, all under the command of Zenigata... so Lupin must enter through the building's ventilation to find Fujiko.

In Mega Man ZX Advent, the main characters discover the power of the mysterious "Biometal model A," which on its own has several attacks, but also has a special Megamerge ability which allows the character to transform into one of eight "Pseudoroid" bosses that each have a unique set of abilities. He ends up in Nowhere, home of a sorcerer named Merlin Munroe ("Moyle" to Bugs, or "Merl" but in Bugs accent). Merlin then informs Bugs that he is lost in time and that he must travel through five different eras of time (spanning 21 levels in total) in order to collect clock symbols and golden carrots that will allow him to return to the present.

Mega Man Star Force takes place in the fictional year of 220X where two hundred years have passed after the finale of Mega Man Battle Network series, when emphasis on internet technology has lessened, and instead, the world has become networked through use of EM Waves. Though cyber worlds and NetNavis still exist in Star Force, human dependency on them has greatly decreased, and people no longer have Navi companions. instead relying on Transers. Three large satellites orbiting the Earth—Pegasus, Leo, and Dragon—power the EM Wave World that exists around the Earth's atmosphere, keeping the world networked. While the EM Wave World is normally invisible to the human eye, a special piece of eyewear called the Visualizer (possessed by the series's main protagonist) allows a human to see this other world. However, like with the cyber worlds of Battle Network, EM Wave Viruses inhabit the EM Wave World, causing problems in everyday life.
