The game stars the titular superhero who was originally conceived as a fictional spokesman used by Capcom USA in the company's console games during the late 1980s. Among its unique features are the option for 4 simultaneous co-op play and the ability to control mecha suits scattered on the stages.

The game follows the plot of Star Wars Episode I: The Phantom Menace. Players can choose from one of five prequel-era Jedi and run, jump, slash, and use the Force through the game's ten levels, starting on the Trade Federation Battleship and ending with the battle against Darth Maul on Naboo. The player's primary weapon is a lightsaber used to fight through waves of enemies and deflect blaster shots. The lightsaber combat is rather simplified with a system that lets the player lock on to the nearest enemy using the R1 button. Items and the force can also be used for special attacks. On most levels jumping puzzles make up a large portion of the challenge. There are a few segments in which the player can pilot various craft. The single player campaign can also be played in cooperative mode with a second player.

There are a total of seven stages varying from woodlands, wastelands, swamps, temples and cliffs. Each stage begins with the player slashing his way to the end, until he confronts a level boss. The ninja is always armed with the sword Righteous Cloud which can be fluidly used to attack in all directions. Extra weapons include the Swirling Leaf (shurikens), the Bamboo Thunder (bombs), and the Rising Dragon (kusarigama). There are also several powerup items, such as one unleashing multiple ninja ghosts to assist the player.

In the game, the player goes through five levels, using throwing stars and special ninjutsu abilities called the "ninja arts", to stop a gang and the evil mastermind behind a slew of kidnappings, El Toro. One of the kidnapped is a student of the Black Manta's sensei, Taro. The Black Manta has many powers, which he gets after beating a level. The player can choose which power to use by pressing start. These powers can help the Black Manta defeat enemies and bosses more quickly. The Black Manta can save kidnapped children hidden throughout each level, however, it plays no role in completing the game and does not warrant any kind of special bonus. Part of the last level is seen through a first person perspective. Towards the end of this stage, the Black Manta has to defeat one of the bosses from the previous levels before he goes face-to-face with El Toro himself.
