In this DS adaptation of the Wii title, Sega and Nintendo's characters appear in the same game for the first time in history. At the same time, this title uses the official Beijing 2008 Olympic Games license and features the official venues and environments of the 2008 Olympic Games. Mario, Luigi, Peach, and friends go head to head with Sonic, Tails, Knuckles, and their group in a sports competition through various Olympic events. Each character has different sets of attributes; these attributes give certain characters a slight advantage over others in particular events.

The DS-exclusive adventure mode features a story in which Dr. Eggman and Bowser melt away all the ice needed for the Olympic Games. To set things right Mario & Sonic need to travel to different locations, talk to the inhabitants and solve challenges. Those consist of the sports mini games with certain winning requirements. Playing this mode also unlocks the dream events. Besides this players can decide to enter the party game mode or to play the games separately respectively in a custom tournament. All modes except the adventure mode are also available for up to four players.

The game features three different modes: TV Guide, Zapping, and Marathon. Featuring eight differently-themed channels, TV Guide mode challenges players to beat high scores to unlock more games and earn bonus prizes to decorate their player profiles with. Zapping mode provides instant access to any currently unlocked game. Up to four players can join the party in Marathon mode where everyone plays five randomly selected games in a row and competes for the highest score. Players can take on the one hundred and one challenges alone to access every last game, or make it a family competition, and see who can unlock the most games. Up to four profiles can be saved per console so each player's individual progress is maintained.

Mario & Sonic at the Rio 2016 Olympic Games: Arcade Edition is a game based on the 2016 Olympic games, with a Mario and Sonic twist. This is similar to the console versions of the game, but different in many ways. The game is controlled with your feet for running in sports like 100m, and swimming in 100m Freestyle Swimming. The rotating sticks are used for throwing in Hammer Throw and Javelin Throw. It can also be used for tricks on the trampoline. Some games require you to jump on the machine, but primarily for Long Jump and Hurdles. Buttons are found on the joysticks for firing for precision sports like Archery and Rhythmic Gymnastics. You can play as every single character found in the console version, but there are no guest characters. You can only play one event at a time, or you have to put in more credits. There are also no Dream Events, and the three main sports from the console game are missing due to their complex control: Soccer/Football, Volleyball, and Rugby.
